If i use my Obd1 harnesss, then how do i take care of were the Obd1 harness plugs into my exsisting obd2 haress.. i think obd2 has one plug on the left and right side, and i believe obd1 had two or three plugs. and none match up to mine

You can't use the OBD1 harness. Your car (and all other '96-'00 Civics) have a 1-piece engine harness, where the OBD1 Civics and all Integras have a 2-piece harness. So you have to use your OBD2 harness.

Besides the distributor, the injectors and alternator have different plugs. You could just use OBD2 injectors, but the stock DX (LX & CX) ones are only 190cc (commonly claimed by people, but I don't know personally). So either find some other OBD2 injectors, or get some OBD1 injectors and wire in the connectors to the harness. For the alternator, either get an OBD2 one or swap the voltage regulator (the part with the plug) from your stock alternator into the OBD1 alternator.
