Cant tell which engine you swapped in, but that red/black yellow plug is for you emissions control purge (has a number 7 vacuum hose going to your charcoal canister). Where that plugs into is the little black hat looking thing on the rear drivers side of the intake manifold.
The IAT plug (green/white and yellow/red wires) plugs into the sensor held to the rear of the manifold by two philips screws below that black sensor (its white in color) that wouldnt throw a code. Some of our civics have a white colored plug for the IAT just to let you know
the last plug goes to your IACV (cant miss that its held at the back of the manifold with 2 12mm head bolts and its closest to the TB)
that should do it. That also applies to the B series swaps in case you decide to do that in the future (or if you thats what you got)

Thats why i said its the same for either motor. its easy for either series of motor.
Since its a D motor everything is exactly where it was with the original motor so plug away!
