I had just about the same f-ing problem yesterday! I have a '00 LX with a B16 and a gsr tranny. I was doing about 45 in 5th and got the slipping like it popped out of gear and the grinding. I pulled over, moved the shifter around a little, clutch worked fine, took off in 1st, going fine, went to 2nd, went fine for about 20ft. then started slipping again, tried 3rd and 4th, same ****. It would move a little and make the grinding noise like the gears just aren't 100% engaged. Maybe a bent fork? Got pissed off, tried 1st again, and drove home 40mph@8400rpm. I bought the car 3 months ago, it had an SI tranny in it. 3 days after I had it, I was in 4th, something popped and snapped inside tranny. Cogs that make up 4th gear shattered due to lack of oil. I pulled the drainplug before pulling the axles out and about a half cup of oil came out. The douche-bag told me, "I take very good care of my cars". It showed. I'll pull this gsr tranny next weekend and tear it apart to see what the problem is.

check the axle, it could have popped out, I seen it happen, once before it's rare but possible.
