swap has shaking problems

i swapped b series into my EG coupe, only problem is the car shakes in 3rd and 4th gear, shakes only a little bit in low rpms and shakes more in higher rpms. anyone have any ideas on what the problem might be?

That was quite honestly the worst attempt at help I've ever seen.
Can you elaborate on what you mean by "shakes" - Does it shake, as in the car isn't getting enough fuel (like the engine's spitting), or does it shake like a wheel is out of balance, is it shaking like you threw an axle balancer? (even though civics don't have axle balancers)
How exactly is it shaking? The more you describe, the better help you can get.

its not just the motor sputtering, its different than that its more like the whole car shakes like one of the axles is loose but they have both been checked and replaced, the only gear it shakes in is 3rd. like as you shift in and step on the gas it starts to shake and if you start to get on it, it shakes more until about 5800 rpms then it stops and goes smooth.

Make shure all youre motor and trans mounts, even loctite them, chek all the tranny bolts to the motor, the best way to get these bolst tight is a 3/8 impact. one more thing what condition is youre clutch in?

Are you sure that its only until a certain RPM in 3rd gear or could it just be the speed at which your going in 3rd? Can you go the same speed in a different gear and not have any "shaking"? If not, check the condition of your tires, wheel bearings, alignment, ect.

already tightened all the mounts and tranny bolts with a half inch impact.

First you said it shakes in low and high rpms, then you said it smooths out at 5800. Which is it? There is more load on the engine at higher gears and low RPM so maybe it is a tune up issue. Did you change the plugs, wires, distributor cap and rotor? Fuel filter new? Sometimes its a simple tire balance issue that only happens at certain speeds independent of gear issue. Try matching the same speed in 5th and see if the vibration occurs.
is the car lowered?
if so, can it be raised (coilovers)?
