I would check the engine / transmission mounts. It sounds like one has collapsed and allows the powertrain to bang / rub against the subframe whenever under a load or it shifts. Pay particular attention to the rear mount. It is vacuum assisted and is prone to "buying the farm".
I would also check the exhaust system for a component too close to the chassis. As the engine shifts / jumps this could be hitting as well.

Visible inspection is one way. Look for torn insulators and any misalignment between any of the mount components.
You can also inspect them by trying to induce movement with a pry bar or like impliment. Ther should be NO movement

These transmissions are known for shifting hard since honda did not retard timing during the shift. also as they get older they shift even harder. as long as it is not SLAMMING into gear as though it was slipping, you're good.
To reduce the harshness of the shift, flush the trans (drain and fill 3x with a drive inbetween each time) and on the final fill add a can of lubeguard for imports (red cap)

Never never NEVER flush an old dying transmission. It will die right after you do it. I have seen it three times and has even happened to me. For some reason I think the old **** inside the tranny does something to help it keep going. Best thing you can do is buy 3 quarts of HONDA tranny fluid and maybe a little bit of Lucas tranny fix (yes I have tried it and it does help a little) and just change it every 15k. I have been riding on a bad tranny for 2 years and I havent had one problem except for occasional slipping and overdrive comes and goes.
no, it won't......just do the HONDA recommended service and add the can of lubeguard for imports and you'll notice an IMMEDIATE change for the better. Been there done that on MULTIPLE CARS with well over 100K on the trans
most shops wont even touch honda trannys because their prone to fail after a flush...from what ive heard it screws up the planetaries inside....dont know...was never that eager to spend 350 on a new tranny from tryin to do a flush on it
lawl people talking crap. the reason most shops don't mess with honda transmissions is because they usually do not stock honda atf fluid....... they usually stock type F, Mercon X or Dextron X............
btw honda transmissions are not known for leaking unless there is something wrong with them internally causing the leaks around the axle seals or solenoid seals......
and please provide the statistical data to show us where honda transmissions are prone to failure after the honda recommended way of 3x drain and fill.
I can provide the link to where I got my information

Glad I was able to help. My wife's '88 (now a 'spare") had a broken rear tranny mount and it shook so badly that the front bumper fascia came loose and the steering wheel would deflect about 3/8" of an inch.
Once you get the mounts addressed, take the car for a roadtest. I think you'll be pleasantly surprised - the tranny issue may not be as severe as it seems now. If it still shifts hard (and delayed) after this, you may have to adjust the throttle pressure cable (Number #3 in the illustration).

This is what tells the Transmission how hard you're pressing the gas pedal and can effect shift timing, quality and even effect lock-up.
