i'm in no way an expert in this stuff...
but are your red/white plugs "out" lines, not "in" lines?
if they're "out" lines, you might still get sound, but not at the level it should be.
i have an older deck and that's what it has.

if you are using a Y adapter that converts from RCA to 3.5mm

then plugging in the ipod through the headphone jack... its not going to be very loud.

you need to raise the volume on the ipod all the way.

OR

Get one of those Ipod cords that connects to the dock connector at the bottom of it... make sure it has a line out, or outputs to the 3.5mm out..

ebay has a bunch of em.

edit:
something like this: http://cgi.ebay.com/IPOD-LINE-...0.m14

or search for one that plugs into the 12v socket, and charges it too...

If your tuning to an unused radio station I would assume it is an "FM Mod" adapter, but you also say you are plugged into "the two plugs on the back of my cd player. the black and red one" you will need to be more clear about what kind of adapter you have, like a make and model, or a pix of the adapter.

There are two main types of adapters, the FM Modulator adapter, it would plug into the radios antenna plug and the cars antenna would plug into the adapter, they will normally come with at least two, [selectable] FM radio stations that can be used to receive the signal from the iPod, pretty much a small FM radio station transmitting directly into your radio.
The other is an AUX input adapter, there are two main types of this adapter, one is designed to plug into a HUs AUX input, normally a set of RCA plugs on the back of the HU but can also be a mini headphone jack on the back or front of HU, the other is an adapter that will turn a HU CD changer port into an AUX input.

So the questions are, what kind of adapter do you have, what is it plugged into?

What is the model number of your Clarion HU? 94

Make sure you turn the volume **Almost** all the way up on the iPod itself. I had the same problem.

Works great!
