Default Need Help - Swapped trans, now CEL and runs rough, B18c1 EG civic

I have a 92 Civic with OBDI B18c1 swap with p72 ecu, that was running fine (no CEL) until I swapped the GSR trans with a B16 trans.

After bolting up the B16 trans I started the car, and immediately got a CEL and the car was noticably running rough. I checked the CEL and it was Code 9 (crank angle sensor/distributor issue???). I checked the entire distributor, harness, and ecu circuit it was fine. I checked all the vaccuum lines from the intake. The line to the MAP was cracked, so I replaced that, but no change. Tried replacing the MAP, and the ECU, no change.

So now the car is running rough, still drives, but sort of hesitates and stumbles. And the CEL always comes on about 2 seconds after startup. The car was perfectly fine before I swapped trannys.

Any advice?

Thanks all!
