Factory security system not arming, but the keyless entry works

I have a 98 civic ex and i'm having issues with my factory security system. Usually when i press my lock button, the system arms, locking the doors and flashing the parking lights. If you were to try to start it while armed, it cuts the starter and causes the alarm to go off.
Now when i press the lock button , the lights no longer flash, the starter cut no longer works, but my keyless entry works flawlessly. Also, the panic button sounds the alarm but does not flash the parking lights like it did before.
I have checked every single fuse in the car with no luck. Im about to go check the starter cut relay just for the hell of it. Please help me out

are you sure this is a factory alarm? pic of the remote.
The OEM key-less entry and OEM alarm are two separate units, it may be the alarm module has become unplugged or it has gone west, it is not the starter cut relay as it is controlled by the alarm, if the alarm does not work the starter cut will not work.
As asked, are you sure it's an OEM alarm, not aftermarket, do you have an LED on the dash someplace that used to flash when alarm was armed and is now solid red?
If so it is an aftermarket alarm and it is in valet mode, [door locks only].

its oem. all the plugs are in. Its tucked in behind the dash with the face plate removed. I guessing the module is bad because now i have it pulled out and nothing changed at all.

I have already had to replace the factory head unit once. I'm on the hunt for a module now

Not really. With all the other theft prevention layers i have, this security system has saved my car from intruders numerous times and from an actual theft once, when they attempted to push my car away.

Well you have been lucky or the extra layers are working as the stock alarm is very easy to bypass/beat, but then car thieves are not the brightest people on the planet.

Most aftermarket alarms are nothing more than a security system with similar features to a stock one. It just makes cool noises when it goes off and offers tilt and glass break sensors. The fault i see in my factory system is that it will not warn me if my car is towed. But fortunately, thats not how cars are stolen here. See: "PG county md"

I guess it could still be the OEM HU, the RF section, [remote control receiver unit] is in it, it does seem to work as the door locks work, output from HU to door lock module is working but output from HU to security module may not be.

UPDATE:
I just got in a new factory head unit and new module. Programed my key fob to the head unit using the valet buttons like your supposed to. Same story! Nothing has changed at all. Triple checked the fuses to make sure I'm not crazy and they are not popped at all

New module, what module?
I hope you mean alarm module and not key-less entry module as the key-less entry was working.

Bought the security of course and it came with a factory head unit so i just used them as a unit. Still no difference. I just checked voltage at the fuses and there was nothing. WTF

I'm not sure of what the numbers are but they are on the bottom most row and they straddle 2 10 amps. The Fuses are both 3 amps like they have always been
There should be a number right on the plastic of the fuse box, small raised number, same color as the plastic, may be hard to see.
