Wire tucking 101

Okay guys, i have started a new project. This is going to be my third project car. i won't be driving the car until spring so i was thinking of doing a wire tuck. This would be my first wire tuck and i am finding myself a little lost on how and where to start.
I am deleteing my abs, converting the car from auto to 5speed, cruise control is being deleted, along with evap, egr, and air conditioning. The injectors are also now saturated so the resistor module is getting tossed as well. As you can see alot of useless wires and tape sitting in the engine bay and on the car.
Yesterday i gutted out the entire interior. Its pretty much down to the harnesses. the engine is getting pulled in the next week and abs and all the other crap shortly after.
I'll give a run down of my understanding on where to start. From what i understand i would use my helms to find out which connectors is still need and which ones i do not. From there i would undo the tape around the wires and follow the wires to the ecu. After that, simply cut the wires out that i no longer need and cap them?
Wiring harness guru's help a wiring noob learn how to complete one of the more advanced projects (imo) for his 3rd prelude project
