Nightmare 00 Si - Wired from hell

I have a 00 Civic Si that was obviously (not to me when I bought it) stolen and stripped. It has a clean title, so a search of the title showed nothing about a theft.
The guy put a d16y5 motor in it instead of a b16. The motor is a 98 hx motor with e-vtec. It gets about 47 mpg so I don't really mind having the hx in an si. Let me add to that. The block and transmission are from a d16y8, the head and intake are a d16y5 and the exhaust is a Greddy Evo2 cat back with a d16y8 exhaust manifold and hihg flow cat.
The cruise control and keyless entry didn't work when I got it. I started poking around to see if I could get the cruise working and thats when I found out it must have been stolen. The wiring harness on the drivers side, as well as the speedo and climate control, where all hacked and spliced.
I figured I could get a 99-00 si floor harness and under dash harness and swap them both out to get the wiring straighted out, cruise and keyless entry working. Should be a simple swap since its an si and I'd just be replacing a hacked up harness for a clean harness.
I found the complete interior wiring harnesses and decided to tear into it this weekend. I started by removing and replacing the floor harness. Everything went well untill I got up to where it plugs into the main harness and goes to the door. The main harness was a mess, so I decided to yank out the dash and replace the dash harness. Dash is removed and dash harness taken out. I started to replace the harness and then I noticed that the harness that was in the car, didn't have the ECU connector plug (A) on the harness, it was on the engine harness. WTF.
I've since figured that the guy put a 96-98 harness in the car. I found that out when I decided to just try and straighten out the wiring at the cruise control and floor harness plug. The connector that plugs into the floor harness only has 14 pins in it and the 99-00 Si floor harness has 20 pins, so he used the 96-98 floor harness too.
What the hell should I do now? Can I go ahead and install the floor harness and under dash harness from the si and just not plug in the ecu connector, and just use the engine harness? Or do I put everything back and forget about having the cruise and keyless entry working?
Opinons and help appreciated.

I knew it had the wrong motor in it and I got it pretty cheap. Its lowered now on koni/ground controls with 16's. I figured I would throw a b16a2 or b18c in it some day. I never figured I'd have to rewire the whole [freak]ing car. I have a 99-00 Si floor harness and underdash harness complete, so I guess I'll have to swap those when I finally get to swapping a motor in it.

I bought it from a 20 something girl that I guarantee knew nothing about the car. She bought it with 20,000 miles on it. She used Midas as her mechanic. That alone tells you something.

Yes, it is an si, milano red. Everytime I ask for some advice, I get a crap ton of guys that have a heart attack over my em1 that doesn't have a b series in it. I need some advice as to where to go from here.

She was alright looking.
Anyway, the guy obviously did the 99-00 climate control conversion because I do have the 99-00 Si climate control (amber) and gauge cluster in it. He also must have done some wiring to the 96-98 floor harness, because it has the 99-00 connector to the rear trunk harness.
Question........If I pick up a complete b16a2, or GSR swap (motor, tranny, engine harness, ecu, axles, motor mounts) can I install the 99-00 Si underdash and floor harness and have everything plug and play? I planned on swapping out the motor eventually, so maybe I'll do that sooner then later.
