Default 98 HX trans Swap done but issues!

Alright, I just recently finished converting my CVT automatic to 5 spd manual. The main issue im having is starting! The car won't start without being jumped? I got my battery tested and charged by Autozone but nothing. What it does is just click, sometimes multiple fast clicks. I know its not the starter B/C it starts right up if it is jumped by another car. Electrical work I've done is unhook the blue box underneath the dash which is suppose to let the key be release, and jumped the clutch start switch. Again it can't be the clutch start switch B/C it starts up fine getting jumped. One WEIRD thing i notice is the positive terminal(red) gets hot when I connect everything up and let it sit????

I'm thinking its probably a ground issue?? but if its a ground issue would the car still start when jumped??

Another thing about the swap. I'm Not sure if this is really an issue; but, the clutch travel is pretty short before it engages. About 2 inches? car shifts fine and drives fine but i'm just concern about premature wear on the clutch? bled the lines and everything of course. I bought exedy clutch and 8.5 lbs flywheel if that makes a difference?

One last thing is the idle is sometimes high sometimes low. I'm thinking its because the new pedal assembly cuz it did that every since i put it in and still had the automatic. Probably sticky or something.
