Default which timing marks do I use on crank when using "set timing" feature on Hondata S300

This is what I did, tell me if I'm correct/ incorrect please.

1.) Let the car warm up to temp... 180 water and 180 oil

2.) I did NOT jump the jumper I used to when setting timing before S300

3.) In the Smanager software I clicked "online" and then "set timing"

4.) The window popped up stating timing was fixed at 16degrees

5.) I left the timing light adjustment at 0, and then adjusted the distributor untill the tdc mark (the one by itself) was even with timing mark on timing belt cover.

Is this the correct mark to use? I thought the others were marks to use when using stock computer and a timing light without advance adjustment.

I had to retard the timing quite a bit to get it to match compared to how my previous tuner had it set. Just seemed like a lot of adjustment, so I figured I'd ask.

The car seems to run ok, but I'm just tuning fuel right now. Pulls pretty good all the way to redline though. I want to make sure I'm setting this timing exactly right before I start to change the timing maps.

Step 5 is where you messed up.
You should have set the distributor timing to 16 deg btdc which is the single marking between the 3 markings.

What you are trying to do is sync the distributor to the engine management system.

Correct. Your distributor shouldn't be rotated 100% towards the headlight like it probably is now
