I have some rusting popping through the rear fenders. I am unsure what is called to cover/protect the fender from more rusting. I would like a rubber black type of moulding or trim. Any ideas what I can do to protect my car and make it look better?

What your asking is the Rear Quarter Panel and from the dealer they used to come with a small rubber that would protect the edge. This will not really help protect you the proper way would be to have the rust completely fixed first. Than go to your local place and ask them for a can of rubberized under coating this still will protect it from rusting. The problem you have is a very very very common honda issue. we call it honda cancer but can be fixed.
