Default Emissions Testing Time

So I finally have gotten my motor in my car and I am extremely impressed with the results!

I however have emissions testing coming up soon and I am faced with a dilemma.

My car runs off of OBD1 currently but it has to be tested under OBD2.

If I do plug in my OBD2 ECU, it will throw a misfire CEL due to the larger injectors that I am running. I have no idea if the increase in fuel pressure also has something to do with the misfire.

My question is, what can I do to pass emissions under obd2 emissions laws?
