Is their any way to make a d16z6 stage 3 vtec? Why or why not.. Also is it better to get my computer tuned or just have an apexi vtec controller installed?

I'm pretty sure 3-stage vtec requires 2 solenoids. Your z6 has 1.

Just get your ecu tuned with crome, uber, or hondata. Phearable.net or xenocron.com can help with this and pgmfi.org. Apexi piggybacks, arent the best route to go.

Sure. You have to swap the entire cylinder head from a JDM 3-stage VTEC D15B, wire everything up properly, and use the 3-stage VTEC ECU.

But why? You won't gain anything over the P08 head, except perhaps a minor improvement in low RPM fuel economy.

Think about that for a moment. Which do you think would provide proven gains and be safer for your engine: A) a professional tune done on a dynamometer, or B) you fiddling around with a computer hack that you know nothing about?
