Vid: auto-manual swap, d16y7 with y8 intake manifold and throtle body, no vtec.
Is your car a 96-98 model? Was the intake manifold from a 99-00? If so chances are you forgot to cover the air holes for the injectors. Take off the intake manifold, weld or JB weld the holes and put back on.
What code are you throwing?

Hmm... My car has that same problem, but it's an EM1. How might I fix that?
I don't suppose it'd be holes? I heard ti might be the maf or something along those lines, but is there any chance it could be the fuel injectors? There are aftermarket ones in there that I know of, could they be incorrect?>_>

Your problem is probably the IAC (if this happens when its cold) or the FITV (if this happens when the engines warm). IAC is on the back of the intake manifold, clean it. FITV is under the throttle body (if you have one), open it and screw the white piece back down and clean.

Yes, it happens as it warms up. And on occasion it will start to idle up and down really fast and be almost impossible to drive unless you ride the clutch. It'll get really jerky.
I'll look for this FITV, but could it be the throttle positioning sensor?

More then likely no. Check those 2 first and then come back. Its a vac leak, you just have to pin point where. Are you throwing any codes?

What year is the y8 manifold? is it 98 as well or 99-00? Did you by any chance redo the IAC wiring to 2wire? Because if you did thatll be your main problem right there. The y7 ecu runs a 3wire IAC. What youll have to do is (if this is a manual IM) is run your y7 throttle body and wire back the 3wire.
