Bad alternator maybe? Since you did get a new battery, it should be holding charge. Unless you got a dud battery, go get it tested at Autozone or something.

that seems weird to me, the alternator came with my new motor and has 5k miles on it.. is there any way that theres something not plugged up right from the alternator ? what do the 2 plugs that come from it go to?

When i had my 93eg with an LS swap, I encountered a problem that led me to believe that i needed a new alternator. I actually ordered one at the parts place. I went to take it out the night before it came in, and checked the connectors on the alternator and they were loose. I plugged it back in, jumped it, and it was fine.

I would check the alternator ground and the connectors running to it. Definitely sounds like that area, though.
