Default Stalling when coming to stop

I just recently got my car out of the shop. I had a Skunk2 intake manifold REMOVED and my Apexi VAFC2 UNWIRED. So when I am pulling up to a light, When I press the clutch in and leave it in gear, it stalls out. When I do all of this the same and pull the stick out of gear it doesn't stall out the rpms just go way down to like 100 and comes back up to like 700. Any one with any ideas. Could it just be my throttle cable needs to be re adjusted, or what can i do to raise my idle to like 1000?

i think its master cylinder too.

if u dont know what this means it means that your clutch is probably okay but the thing that controls the clutch PEDAL is on its way out. so when your clutch is supposed to be all the way in you're actually only partially engaged into gear.
