Default Misfire codes, smog fail! Help!

OK, so my girl has a 2000 Accord EX V6. It has had a check engine light for a while and I just haven't been able to look at it. She had to get her car smogged today for new registration. It failed functional test and spit out these codes. P0301 Misfire Detected (cylinder 1), P0302 Misfire Detected (cylinder 2), P0303 Misfire Detected (cylinder 3), P0304 Misfire Detected (cylinder 4), P0305 Misfire Detected (cylinder 5), P0306 Misfire Detected (cylinder 6). Also had P0401 EGR Flow Insufficient, and P0300 Random/Multiple Misfire Detected. The car runs okay, and doesn't seem to have a loss in power, but at idle, especially when cold, i can feel a small knock or constant thump in it. The car does not sound bad or run poorly. And other than at idle with the small thump i can feel, it feels normal. The only thing I have done is change the spark plugs. It feels to me maybe only on cylinder is actually misfiring. But what do you guys think? Am i looking at a C.O.P, or maybe fuel regulator, or timing? Any help would be awesome and very appriciated. Thanks guys!

i can help both you guys but I need more info... does the cel light blink is there any codes from a crank shaft pisition sensor... what were the readings the shop gave you and how bad did you fail them?? Im me with these and I'll get back to you. I have an idea what it can be. does is misfire just when it's cold what rpms does it misfire just at idle... underload... or decerleration??? different things cause a misfire the main thing is I need what rpms is does it at even if its just once at high and then some at low rpms? low fuel pressure, crankshaft position sensor, egr system malfunction, distributor wires, Icm and valve clearance all cause this problem.
