reset the ecu if the code comes back check the sensor with a multimeter it should be between .4-4.0 k ohms if its in this range check wiring, if not replace IAT, this came from the helms

On most Civics, it's located on the intake arm.

Its one of three places:
Intake arm (d16y8, b16a2)
Intake filter box (d16y7)
Intake manifold (z6, a3, many others)

If you get the code back, after just a reset (probable) clean both ends of the connector (harness and sensor) with electrical contact cleaner or even brake cleaner, then add a blob of dielectric grease (aka bulb grease)

I have a b16a2 99 em1. However, I have a OB1 skunk intake manifold and the sensor was fabricated to fit a sensor that was mounted on the intakemani. I still have the other sensor on the intake arm as well just unplugged.

i guessing you modified the harness not the sensor, I don't know if they are the same, but try swaping the sensor that you have plugged in with the extra one you have in the intake arm or see if you can reroute the harness plug to the one in the arm
