I have a MY2000, here's what I have to say:
No clock
The cup holder is in an annoying location, basically where your arm is while shifting.
The strikers that the soft top latches on to secure the soft top to the windshield frame wear and cause an increase in wind noise, these can be replaced relatively cheap.
The clear coat on the gunmetal trim around the shifter wears away and looks crappy. I removed the rest of it with alcohol.
The rear diff is known for being weak in 00-03 models so use caution when launching.
There are a few TSB's issued, the most important regarding faulty spark plugs, clutch, and tail lights turning pink. If you buy a 00 then chances are these are already taken care of.
This isn't really regarding the s2k directly but the stock tires (Potenza SO-2) are terrible in the snow so if this is your daily driver then you should invest in some blizzaks or something.
I\H\E doesn't do much, maybe a few hp on a real dyno and about 10-15 on the butt-dyno. Honda tuned it pretty well straight out of the factory. 120hp\liter :D
I've had my s2k for 3 years without a single problem.

The S2000 seats get stolen quite often. More than any other car ever produced. I have received literally hundreds of messages about stolen seats here in the US. If you do an online search for stolen S2000 seats, you will be amazed.
Other than that, the S2000 is all gravy. It's been a life-changing experience for me. The S2000 community in SoCal is great to be a part of - lots of meets, drives, and new friends!

Watch out for wear on the soft tops of the older cars. There's straight up a design flaw that causes holes way too often. There are relatively easy mods to perform to prevent it, but it's still something you should look out for. Perform the mods asap if/ when you do get the car.

My report on this mod:
I have tried the same thing as the OP, and it works pretty well so far. From the outside, the top doesn't look any different. Maybe if you inspect it really closely and have 2 S2000s, one with and one without the mod, you can tell, but otherwise, no.
Also, about it causing extra stress on the vinyl...well, that's not really the issue. The reason for the holes forming is wear, not stress, and the extra bit of stress seems insignificant.
One thing though, I did make the strips longer than the OPs 7 3/4". Perhaps even a couple inches longer. When I originally tried the 7 3/4" strips, they tended to deform when the top was down for a while. This deformation resulted in them becoming shorter, and they slip out from behind the back rib.

make sure you ask how to open up the gas door and about the secret compartment when you buy it from whoever you are buying it from. also chances are you will burn tires the first week you have it

My MY00 has 44,xxx miles, spark plug issue was fixed, top was fixed, and seatbelt retractors was fixed...I had to take mine in for tail lights, but other than that, get used to the clutch buzz, and you're golden.
