Default swaped gsr from cx to si, doesnt run as well??

i have a gsr motor that was in a 92 civic hatchback cx, and wrecked the car. i pulled the motor and put it in a 94 civic si. but since swapped in the si it just doesnt seem to run as strong at all. the only difference in the cars is the si dosent have exhaust yet. i cant see that making the difference in how much it has changed. anyone know anything to look at or check. thanks.
