Does it have oil and Does the noise go up in revs? Do this test, pull each spark plug wire while the cars running and see if the noise goes away. Do one at a time, and when your done put it back. If the noise goes away theres your spun rod.

if its a loud clunking noise, sounds like your pilot bearing is shot and the mainshaft in the tranny is swinging around like a monkey in a mango tree, just buy what your saying about it stopping for a few seconds but yea as you rev the engine higher you would be able to hear a rod knock, they always sound like worn wrist pins in hondas for some reason,

yes it goes up when i rev it, sometimes.. even if i pulled the wire, the crank would still be moving so how would that stop the noise if its come from the rod bearing?

Because when your spark ignites the fuel it forces the piston down (where you get your power from). When you remove the spark it's just moving with the crank and no force is being applied to make the loud clacking. You might still be able to hear it but it won't/shouldn't be as loud as with spark.

You got water in where? Because you could've bent a rod if you got too much in there. Do a compression test for further information on whats going on internally.

Hrm, sounds like a tranny bearing took a ****..

I think u're going to end up having to drop ur trans either way - it really doesn't sound like an engine problem the way ur describing it.. You can verify this just by listening to where the sound is coming from (have somebody rev it up) - never-the-less, ur PROBABLY going to have to drop the tranny, so that's what I'd do....is this ur daily driver or do u have another car?
