I asked if you had an intake manifold, not a run down of all your mods.

dont know if this will work...but i had the same problem, everytime i came to a light or stop sign...etc when i came to a stop the RPM would drop to nearly 200-400 and the car would feel like it would want to shut down....so i checked the Oil dip-stick. and saw i needed some oil and topped it off...and most importantly i also checked the transmission fluid level and it was abit weak and low. so i got some HONDA tranny fluid (dont have to use HONDA OEM tranny fluid) and put about two bottles in while car was running and in Neutral (dont forget it the e brake..heh) and let the sit and idle for about 3 minuets and then put it in reverse and drive a few times nice and gently, and then took off for a ride and noticed the IDLE was alot better...didnt fall under 600 rpm.
if you do try this...make sure you are using the right auto tranny fluid for your Honda...the other fluid that i have used is the Quaker State Special Import Tranny fluid that is for hondas, acura...etc....
like i said it worked for me and never had that problem again...just make sure to check your oil and tranny fluid time to time...im sure you already do anyways...just saying. anyways good luck man....hope this was helpful...
