questions about ecu for s2000

does the ecu of the 00-03 s2000 bolt to the one of 04-06 and what is the difference just the red line.

Yes, the engine harness is the same so it plugs in. You wont be able to start your car due to the immobilizer feature.

...differences:

fuel mapping,
parameters that would send a check engine (namely knock-sensor parameters),
timing retard is different,
fuel cut-off is different, and a few others differences that I care not to share.
