Default I will send $10 to who ever can answer this swap question.

I just did a 00 gsr swap in my 95 cx hatch, i used the obd2 harness and ran the vtec and knock wires and also added the tach wire to the harness. for some reason the alternator isnt charging. i had it tested and its fine. i checked the connector as well as the other wire and they are ok. what else can i check? i also checked the fuses and did a continuity check on the four alt. wires

Check tension on the belt, make sure it is within spec....1/2 - 3/4"

was the swap a JDM swap? if so, i had to lengthen the 8GA wire for it to reach the USDM fuse box location. It worked fine for a while, but eventually gave out on me. When that happened, I just ran a new wire straight from the top of the alternator to the fuse box.

if it is a USDM swap, just double-check the enitre length of the wire to check for splits in the insulation causing corrosion, or even if the wire is cut. if this is the case, then just replace the wire like i said above.

and like stated above, check belt tension.

Just out of curiousity why use the OBD-2 harness instead of the stock one from your car, and just adding the wires for VTEC and knock?

where did you have it tested? did you get it tested at a few different places, cause sometimes the people at advance and autozone dont know what theyre doing if thats where you did it (I worked at one and nobody there except one guy knew how to use it).

I would have to think its your alternator wire to the battery. On the harness, theres a thick black wire. I thought it was a ground when i did my first swap and thats whats happened - the alt didnt charge the battery. Make sure that thick black wire goes to the fuse box and then to the battery.

forget the main power back to the battery. did you check the other plug and it's four wires to the alternator? there will be your problem. the main power from the alternator feeds off the wire windings in the alternator but what creates the electrical feild in which to do so? this is where the other plug comes into play. there will be an "exciter" wire that charges the magnets for the electrical feild to start. after all is running you could pull away that wire and it will still work. with out it a brand new alternator will not work.

Has the alternator or power steering bracket been repainted?
