Default motor rebuilding...

if you can still see the hatch marks from factory and there is no ridge on top of the cylinder, is it neccesary to hone the cylinders?

I guess it's not necessary. Have you used a T-gauge and checked the measurements all the way down the cylinder to see that they're true?
Check each cylinder in like 5 or 6 spots from top to bottom. Not sure what kind of variance is "out of spec" though.....

My machinist found there was 4 thousandths variance in a couple cylinders so he recommended we bore.

I'm assuming this motor has some miles on it, and I'd also assume your going to use new rings when you rebuild, so in this case, yes. Re-hone.
