If you need to ask then you probably shouldn't be doing it.

There is 2 main plugs on a main loom...1 goes to ecu...what do you do with the other?

you need the whole harness from the donor car...engine to firewall and firewall to ecu.

what is the swap, motor vehicle?

You can do this. Or you can make your own harnesses. With an ECU pinout and wiring diagram, you can just wire up each sensor to the ECU. In this manner, you are essentially using the Honda ECU as a standalone system (rather than tying it in with the stock harness on the car). The same is essentially true if you use factory Honda harnesses, It is certainly MUCH simpler to make the engine electronics run separately from the rest of the electrical system on the car.
