I have a d16z6, i going to get the motor cylinders honed tomorrow. This is my first engine build and I feel an edge where the old pistons landed at the top of the cylinders. Since i'm going lower compression i figured i could just have it honed to remove the glaze and the lip wouldnt matter since the new pistons will not reach that high in the cylinder.

Am I right or wrong?

Make sure you have that block checked before you start your rebuild. If your fingernail bairly drags the lip and everything mic's out, then you have no problems. It would be best to use a ridge reamer to cut that lip off. I hope you got the cylinders checked before you bought the new pistons.
