Default Bad trans leak!! Help!!

Here is the deal. I finally got my motor which I recently rebuilt--d16a6--in my car with a used 89 si trans--with about 160k on it. I was assured the trans didn't grind--who knows!! Anyway--I put the motor and trans in the car, I proceed to fill the motor with 3.8 qts of 5w-30--so far so good. I then put about 2 qts. of Honda MTF in the trans. The axles are in, car is ready to go. As the second quart is almost finished going in, I start to see and hear a drip, I figured it was coming from the fill hole telling me it is full, or maybe I didn't put the axles all the way in--but it turns out it is coming from the interface of the motor and trans!!! The only thing I can think of is that when I hooked the trans up to the motor outside of the car, I left it hanging for a minute off the input shaft--also once I got the input shaft in the clutch I didn't tighten the bolts in a "criss-cross" I tightened one side first--to where the trans was cocked. I am thinking I possibly bent the input shaft enough to disturb the seal. This leak happened BEFORE I even started the car. In 2 hours, about 1 quart of trans fluid leaked out--it seems rather excessive!! If any one has had a similar problem, please let me know, thank you.
