Doesn't sound like a tranny problem.... sound like something going on with your motor somewhere. Even though your CEL goes on and off, I believe it should stored the code anyway, I had a problem with my VSS before and CEL wouldn't come on until 10-15 mins after driving... took it to this dude that could scan it with a scanner and told me the problem. Hope this helps.. good luck
Even though your CEL isn't goin on for 20 miles or so, I'm betting it's your crank angle sensor in the dizzy.
Check your ECU, what code are you flashing?
When I did my ZC swap in my Civic a few years ago, I couldn't rev past 3k rpms, and my cel would turn on a few miles down, it turned out to be the crank sensor.

just stick in a paper clip in the jumper plug..turn your key to the on position, and you'll see your check engine light flash a series of times. One long flash will count as a value of 10, and each short flash count as a value of one. (one long flash, two short flashes= code 12, etc.) To me, it sounds like somethings wrong with your ecu/program. Most of the time, if one of my programs doesnt let me rev past 4k when testing, its usually a bad chip.

STOP DRIVING THE CAR NOW! The problem is the Dizzy bearning is gonig bad, If your car is hitting 4.5k like a rev limiter then the ECU is causing the engine to cut out.. basicly saying something is not right here so dont beat the **** out of me lol. but just take your Dizzy out and turn the rotor inside the cap. If you have trouble or its not turning smoothly, the bearning is shot. Also if you keep driving the car, the bearning will cize in the Dizzy causing the intake cam to lock up, which will make the valve hit the pistons.... not a good. Thos stop driving the car and check it out!
Thanks Chris
