Infamous Third Gear Grind
I have the same problem. I've talked to other people about it they told me it was because my shift fork bent. This usually happens when you do a lot of speed-shifting. I've replaced my master cylinder and my slave cylinder but I still have the same grind into 3rd....however its not as bad.
3rd gear grind usually cause of the synchros. common with 5th gear too. especially on h series trannies. mine was grinding slightly on high rpm shifts in 3rd and slightly on 5th on mid rpm shifts like 4-5k. i just recently switched fluids from honda mtf, to gm snychromesh and there is a large noticeable difference. no more 3rd gear grind in any rpm shift, and only a slight grind in 5th gear shift at hich rpm like 6-7k. imo, its definitely worth the 10 bucs a quart for the gm fluid, rather than pull the tranny and change the synchros

Still a n00b... master cylinder as in the one in the brake setup???

master cylinder is in some way connected also, so it does help.
synchro is a synchronizer, it synchronizes one gear with the other to not grind.
Remember also, grinding can also be caused by a wasted gear, as in my car, I've had a car with bad synchros and it just WOULDNT go into gear, as I also had a car with bad bearings and it would pop out of gear.

master cylinder he may be referring to is the clutch master cylinder. on the 4th gen MT's there is a master ans slave cylinder. if one goes, it would make it very difficult to even shitf or engage the clutch
