Not commonly they don't. Start by check the trunk seal. Make sure there are no sections missing or ripped. See if its dryrotted( which I dont think this is the problem sinces its realitavely new.

Check the tailight gaskets. Mine leaks but I'm not sure if it could leak hard enough to put water in the trunk

While looking for a Gen. 3 Teg. last year, I've seen a number of them with water in the trunk. No idea why the Gen. 3 have this problem. I'm thinking it's the trunk seal. If it were the taillights, wouldn't there be condensation in the taillights as well?

They are behind all the plastic panels. You have to remove the rear interior panels and there are tubes that run down to the rear quarter panels. I had one in my 96 integra that came out and was draining into the trunk.

mines an RS integra and it leaks in there all the time. This is a common problem for alot of Integras, besides getting it stolen. I gave up on where its leaking from, but I'm guessing the taillights.

i had the same problem a few months back. at least few gallons would end up back there after driving in the rain for a couple of days. turns out it was the taillight gaskets because i would only use 3 nuts for each taillight to keep them on. yeah, im lazy sometimes.

anyway, i decided to just use ALL the nuts for the taillights and i never got water in my trunk again..

imagine that..

my car leaks from the rectangle shaped vent in my left rear trunk. Behind all the panels theres a square hole in the body, and there should be some kind of cover/vent over it. mine is missing and its just a hole to where i can touch the bumper cover by sticking my hand in it. Water is channeled by the rotation of the wheel in there.

It could be Drip rails,
Taillight gasket
windows might have been removed and not installed correctly the second time.
etc.

Mine use to leak, and it was filling up inside the tail lights.
All I did was take some clear nail polish or you could use super glue, and fill in the line where the lens meets the black plastic.

When i got my 3rd gen. it did the same thing...it took my a while to figure it out but it was the antena. Here the previous owner installed an aftermarket antena and installed it w/o and seal or anything.
