Default Tranny problems in 90 si hatch

ok my transmission is starting to flake on me. It was fine up until about 2 weeks ago when I think i accidently used the shifter as an oh **** handle... oops.
I'm not sure though because the problems didnt start happeneing until a day or two later.
The problems are:
-2nd gear pops out on decel @ speed (checked shifter linkage; didnt see any obvious binds)
-there is a distinct metal grinding/whining noise in 3rd+ gears (bearing backing out maybe?) My old 4spd junk tranny made this same noise but all gears were useable and the noise was 40x louder.
-No grinds in any gear; all shifts are smooth and fall in place as the revs match.

I'm pulling my motor probably today or tomorrow to get ready for my latest engine swap (motor in my sig) and since i'm waiting on spark racing's sorry *** to quit dicking around and send me my rods i'll have plenty of time to pull the trans apart and take a look. Only problem is i have no idea what to look for.
Should i be looking for backed out bearings; bent/proken forks; missing clips; etc etc?
