My hybrid hatch still has issues, any suggestions friends?........

After the swap the car ran fine for a couple months, except two things:
1) The alternator never ever charged the battery. I thought it was the alternator and replaced it, but to no avail. I've tested the alternator and it is fine, so its something else.
2) The car would almost always hesitate at low rpms at partial throttle. Probably just a tuning issue, but never really had a chance to diag nose before this next problem.
**Now the big issue is that the car wont even start. Over the last several weeks it wouldnt always start up the first time and, now it wont even start. Me and my friends have checked everything, it has fuel, compression and spark. It is confirmed to not be the distributor, starter, or any kind of fuel problem. As a side note, before the swap, I had just bought the hatch and only put maybe a couple hundred miles on it for a week or so, but it appeared to have these same problems, wouldnt always start, and I think it was beginning to have charging problems. This fact, combined with the fact that literally every mechanical piece on the car was replaced with newer parts from my wrecked 99 GSR, leads me to believe that it is probably the civic's main wiring harness(harness that runs from the pass side engine bay/shock tower to the ECU and under dash). I think that it has some wires that are going bad, or a short, or bad grounds, or something. It's my gut feeling that if this harness were replaced that everything else would run fine. There are no blown fuses on the car, and I just cant figure out what the problem is. The engine is utilizing the GSR engine harness, and I am using a 94-95 GSR OBD1 ECU. The 'extra' wires run for the swap, VTEC, IAB, KS are all run perfectly and while the car did run, these items all worked.
Please give me your suggestions, I would appreciate it.
