What are you wanting to do exactly? You can install an OBD2 B16 in the EF but stay OBD0 or even OBD1. The you could install the motor and convert it over to OBD2 as well. It's hard to help without knowing exactly what your intentions are.

Vtec;

I don't know about the person that first started this string, but I'm in a similar situation.

I live in California (has to pass the Referee), have an 89 Civic Si hatchback, and am installing a 95 B18C1 GSR motor. I already have the required (to get past the Referee) P72A1 ECU. I'm running a Skunk2 intake, and as a result don't need the wiring that controls the secondary intake air tract (I know that the ECU doesn't throw a code if it isn't hooked up).

The 90 Si harness will only be good to salvage the injector clips, distributor and resistor box plugs from. The MPFI harnesses will not plug into the cabin harness at the shock tower plugs, they have different plugs. You will need to reuse your DPFI harness and rewire it to multiport.
You say that you have an OBD0 B16A distributor, that will work but the PR4 ECU will not since it's made for the B18A1 nonVTEC motor. You are going to need either a JDM PR3 or PW0 ECU and a set of OBD0 injectors with resistor box. These parts basically allow you to run the OBD2 B16A2 motor as OBD0.
You will need to do the MPFI wiring then of course wire up the VTEC solenoid, VTEC pressure switch, knock sensor and the 2nd O2. It seems like a lot but really if you take your time and have general wiring knowledge you should have no problem doing the swap.

You will need to convert to OBD1 electronics and smog equipment since the motor is a 95. You say that you have a P72 ECU, you'll also need OBD1 injectors (no resistor box needed), OBD1 distributor and a 4 wire O2 sensor. Get yourself an OBD0 to OBD1 ECU jumper harness to minimize the wiring. Your car is already MPFI so you'll need to only focus on the wiring for the OBD1 parts then of course the VTEC solenoid, VTEC pressure switch, knock sensor and 4 wire O2.
