ls/vtec 91 integra, stock transmission (manual)

Here's the problem...biught it off some kid that had to get rid of it for financial reasons...but the gears aren't lined up...he informed me about the problem before i bought the car, and i was aware of it, but i though, swapping out tranny would solve the issue, thinking it was just a f'ed up tranny.

Here's my questions, Can the shift linkage be the cause of the problem why i can only find third in the fifth position spot...hmm, makes me wonder...but if it was the linkage, would it be bent because it finds 3rd and 4th, but they are in the 5th/reverse spots respectively....

I think that i kinda explained it..hope it's clear...HELP!!!!
