Default OBD0/OBD1 conversion-Alternator problem

I recently had some motor work done, and in the process i went Hondata and converted my 91 integra up to obd1. a few days ago my car dies and it acts as if its the alternator, so i figure, ok... alternators go out, oh well. So i go get a new alternator put on and after they finish it they go to test the alternator and something is making the alternator cut out. So he assumes its the battery is very low. So after charging the battery, the same results are coming, something is taking a charge from the alternator and making it cut out. Is there any common errors in converting from obd0 to obd1 that could cause this?
