Only thing I could say is that the trans mount bracket is on upside down it just looks like that side of the motor is sitting to high and thats why the valve cover is hitting.

Or the car has been in an accident.

Also, check the driver mount to see if it is broke (does not look in the pic, but check)

Thats what I do, line up all the mounts, and put the bolts in, then tighten them down. See where it sits then.

YEA, you should bolt in pass mount first ( but not all the tight), then bolt in the trans mount then once everything is aligned properly you then tighten the back mount.... after everthing is bolted in make sure your value cover is straight so when you launch you will launch straight......

Thats weird, that drivers side mount just doesnt look like the ek/h kits ive seen. Looks almost like something is missing. You sure you got genuine HCP mounts? They are often duplicated.

Like here, heres a drivers side mount from JDMshit.com

Looking at your pic, it kinda looks like yours is missing that urethane (?) cone looking thing.

I dunno, i could be way off here. Hopefully you get her figured out.

are the mounts all tightened down?

I made the mistake of tightening all the mounts down before I installed the motor. So when I went to drop it in, nothing would line up. I loosened up all the bolts so the mounts were able to move a bit and it popped right in. Then I straightened out the motor and torqued everything down. no problems since

good luck
