Which Fuel Pump to use?
I have a 92 VX with a 99 B18C1 swap. I swapped it last April and it's ran 100% since then without any problems. I still have my VX fuel pump which I'm sure is pretty weak compared to the GSR pump. I bought an APEX-i VAFC and I'm getting an air/fuel gauge to monitor things. I was interested in upgrading the fuel pump and possibly get an aftermarket fuel pressure regulator.
Are there any other stock fuel pumps besides the GSR that will work in my car, like a 99-00 Si, Integra LS or even the Type-R? I would even consider an aftermarket one if I knew it was worth the extra $ but I'm not sure which one would be good for my setup.

I put a type-r pump in my CX. Same engine as you. I'm not ever going to run high fuel pressures, as I'm going to use a Hondata when I actually start to tune the engine. As long as you're running around stock levels of pressure, any of the pumps you mention would work... though I have no idea what the specs are on them.
When I ordered the R pump (used) I was sent the entire pump/plate/pickup assembly. It wouldn't bolt in, however, due to the fuel fitting on the outside of the plate being different than on my car. I just pulled the pump and pickup out and put it in the old holder. Took all of about 5 minutes.
Was it necessary? who knows... For all I know, the CX/VX/DX/EX/LS/GSR/ITR pumps are all the same...

All Civics (except the SI) have the same pump as the Integra LS/GS/RS.
As far as the GSR and 99-00 SI, I am not sure.
The type R flows more fuel I know that for sure.
