engine wiring harness question

I have a 96 LS motor in a 98 civic dx. Right now I've got it running on the DX harness, it runs like crap right now. I came across a 96 LS engine wiring harness for free. Me and a buddy of mine went to try and put it in today, and the LS engine wiring harness does not plug into the plugs that run from the ECU into the engine bay because the civic harness is all one piece and goes through the firewall directly to the ECU, whereas the integra unplugs right at the firewall. I guess what I need to know is, how do I put this harness into my car. Should it just plug right up in the engine bay? If anyone can help me I'd really appreciate it.

Keep your civic harness in the car. Modify it to work correctly. I thought you only had to add a knock sensor wire for that swap... Sorry, I dont have ECU pinouts in front of me to double check.

I've been trying to modify it to work but it just isn't happening, i thought it would be easier, just to throw the LS one in there
