CEL 41 hybrid wierdness

CEL 41 hybrid wierdness
1992 civic VX, OBDII vtec swap. chipped p28, closed loop program (looks for o2)
Have had a cel 41 since the swap, either wiring problem of mine (modified VX harness) or bad o2. Ok, after checking wiring and giving up on that I decided to just go ahead and use an obdII harness. Enter obdII gsr harness and new(used) o2 sensor. Plug this puppy up and weee, no CEL at idle when car is up and running.
When i goto leave the driveway I notice that the CEL is back, BUT only above 2k rpms. When the car is below 2k, no CEL, but above 2k it stays on. Now I pulled the neg terminal on the battery to attempt to reset the ECU and then pulled a fresh code, it comes back as CEL 41........
Anyone ever seen this or have a clue why a CEL 41 would appear but only above 2k? Or is it possible that the CEL 41 never cleared and its just not storing the new TEMP CEL code?
Thoughts are appreciated, I just want to get this thing to 100%

Could you expand on what you mean by reconfigure? Take in mind that swapping the harnesses did get rid of the constant CEL. Now I'm lucky enough to only have it above 2k rpms...... sigh
