97 ls motor in 99 civic with 99-00 si harness
i'm getting 97 ls motor and i have a 99-00 si harness and 00 ls ecu will that work or should i get a diff harness

You can reuse the stock DX harness or the Si. Either one will work but logically since it's a nonVTEC motor the stock DX harness will be fine. Change the IACV plug, switch pins at the ECU and that's about it. The 00 LS ECU has an immobilizer in it, you will need to have it removed in order for the car to start/run.

Correct...since your not going for emissions legality here (right??) look around for a 96-99 Integra ECU and a OBDIIb-OBDIIa conversion harness...that could make things a bit easier on you after the swap.
Keep the harness...I am very happy i chose to buy an Si harness for my LS swap.

If you use the Si/Ex harness, then no, you don't need to do the IACV fix.
If you keep the Dx/Cx harness, that uses the 3-wire IACV, then yes, you will need to do the fix (graft on connector and move pin at ECU).
