Default 88-91 DPFI to MPFI engine code

I have put a 99dx motor in a 88 civic dx.
We got a manifold, disty, p6m, and wired it in as per this website http://www.4gcivic.net/wp/?page_id=4.

All is fine but for a few check engine lights

First is the coolant sensor for the PCM that is located on the neck of the of the coolant nipple. The PCM is is giving the code that it is not working. I know it is not working because of the hard starts when cold, and the engine warms up the thing runs like a champ.
I have tested the curcuit at the sensor while the key is on, and it gives a steady 12v signal. I have also tried 2 different sensors from a couple of 88 DX motors I have. Still coolant code and symptoms...
Also the coolant gauge sensor and the fan switch sensor work perfect.
Is there any reasons that this is happening? Or is there any way I can test it differently?

The other is the idle valve but I will address that later....

88 civic dx with p6m DPFI conversion.
