Default intermediate shaft

i have got a 99 base 5 speed. i just replaced the cv axles because they were popping, but now on taking off from dead stop and coming to a stop im getting a popping noise sounds like its directly in front of fire wall. Im also getting a popping sensation in the brake and clutch pedal. Could the intermediate shaft be causing this problem? Or do you guys have any other ideas of what it could be?

I had a "clunk" that I could feel in the floorboard, gas pedal, clutch etc and was pretty loud. I was repairing a leaking brake line and I noticed that the radius rod was loose. My advice to you is to get under your car with 14mm, 17mm, and 19mm wrenches and crank on everything connected from the engine on down to the hubs and make sure it is all tight. That is a good place to start.
