Would a 85-86 CRX Si tranny work with..
a 97 D16Y8 engine? I using a CX tranny right now and the gears just suck. I noticed the gears in the CRX are nice and close. Since they are both Dseries engines.. would it work?

Yup. The only issue is what chasis you want to put the tranny in.
The 85-86 trannies were Cable actuated not hydro.

Yeah...I'm running the same CX tranny and the gears suck *** (super long). Using CRX Si tranny isn't gonna work in your car b/c it's cable. You need an 92-95 Si/EX tranny or 96-00 EX tranny.
