Default Tranny problems. ej8

Alright Im gonna get torn up for asking this but you jdm freaks haha an your gonna tell me to do some research first then post but I have done some research and im lost.

Alright I got a 1998 civic ex that I blew the single slammer in so I got a 1st gen b16a and did the swap right and I got a ls hydro tranny. I do alot of highway driving this is my DD car. well I got nex axles and the right shift linkage.

SO THE PROBLEM!!! I got all new clutch kit I got everything to. I got new fly wheel. Well We went to bleed the clutch and it wont bleed any more but the slave cylinder is moving so its working its got a new throwout bearring also. Well I go to put it into gear when the car is off or on and it wont go into gear from inside the car and I try to put it into gear from underneath and it wont go into gear. And Its a new tranny and I know its not going into gear cause the wheels still spin like it is in netrual or like the clutch is engaged. Im stuck without a car and need some help.

Any Honda Nut care to share some knowlage! please and thank you. I have a feeling its the short throw I got is in wrong or in wrong But I wont know that till I take the shift linkage off and shift it in manuel but I would love some input.
