Power windows/mirrors/locks ??

So I have a 1999 Hatch DX, everything installed fine.. I understand that I need to swap out the dash harness to utilize the power locks.
The question I have is this... the rear wiper doesn't work because the 99 Si floor harness I used is missing these 3 wires(green, LT green, LT green/black) I removed them from the old harness and inserted them into the correct position at the rear end of the floor harness..
Now the real question is where do these 3 wires get plugged into.. rather 2 wires, I am fairly sure that the Green wire is inserted into the main connector(not being phsically plugged into the fuse box) I have a PDF shop manual and the spot where these wires should go are for security options.. I guess if I plan on actually adding the dash harness, the 2 wires found on this connector will be used..
The other route is to not worry about it and eventually remove the rear hatch and replace it with a CX/CTR

you have to for the 99-00 because the lock control module is down near the dead pedal. the 96-98 version is located in the drivers door.

No problem.. the swap was simple and it's soo nice to not have to reach over and roll down the passenger window lol.
The rear wiper is the least of my concerns... I'm just a perfectionist when it comes to wiring and would like a little insight.

I'm not exactly clear which harness you're referring to where you're having a problem. However, this wiring diagram should help. It gives pin locations for each wire. According to it, GRN gets plugged into the fuse box directly while LT GRN and LT GRN/BLK connect from the rear wiper through to the rear wiper/washer switch on your steering column.... from reading your OP it seems like you've got things a little mixed up?
Also, BE CAREFUL about wire colours on either side of the connector! In many cases they are not the same colour on both sides.

The confusion lies in the floor harness and the 3 connectors. 2 that plug into the fuse box and 1 that plugs in near the hood release.
Your PDF is fine and dandy, it shows how the circuit works. What it doesn't show is pin numbers for the connectors, so if you were to cross reference that dx and an ex(with pin number locations) then it might be helpful. I just doubt it.
The problem is that there aren't open spots on the ex harness to use the rear wiper... Since they are listed as "security system" on my attached photo.
Sooo if I de-pin said security wires and inserted the rear wiper wires, one can assume things would work. Then I do the dash harness to use the power locks( I guess that's part of the security system) then I guess I won't actually have power locks.

I definitely want to help you more b/c I'm a perfectionist too when it comes to wiring ... I think I'm going to need a few photos, though. Walk me through what you're seeing down there and I can offer more constructive advice, I think.
The connector diagram you posted - it's really not clear... does that plug into the fuse box? Or, into another connector (eg., Floor<->Dash)? What are you calling the "main connector"?... I'm more of an expert on 5th gens but the concepts are much the same for the 6th ... I just need you to get me up to speed with some photos.

OK, I get it. In this situation, here's what I would do: I would look for the UKDM/EDM 6th Gen Service Manual to see how the hatchbacks were wired in markets where they were sold with power locks/windows/mirrors etc. and the rear wiper/washer.
Unfortunately, this manual is absolutely nowhere to be found. It doesn't exist online.
However, I suspect that in the European markets the vehicles weren't pre-wired for a security system and so those pin locations would be freed to hold the rear wiper/washer wires.
In your case, though, it appears as though you will need to customize things a little.
First off that the GRN wire connects directly into the fuse box, so we don't need to worry about it anymore.
For the other two wires, here is what I would do: I would mount a second connector on top or beside the main large connector. This is how the wiring is arranged on a 5th Gen at that location. Here's what I mean. See in the jackmoves DIY in this photo:

Here's how it is in my own 5th Gen when I was doing the Power conversion:

... at the bottom, you see the connector with a little brother on top... that's the idea (it didn't have wires in it at this point). This is how the OEM connectors are wired/mounted on the EX and Si models with power stuff in the doors.
In your case, you don't have the little brother (or it never existed for your car). I would consider using the original large DX connector, depinning and removing the non-rear wiper wires in it that aren't used, and mounting the DX connector on top of the EX one using the tabs that mate together. In both connectors, leave the wires in their original OEM location at positions 3 and 4.

I like the idea, it sounds like it will work with my current dash harness. I just don't think it will work as well with an EX harness and power locks operational.
I'm gonna have to think about what I really want. Maybe when it's not 10 degrees outside I'll pull the kick panel and investigate.

^^ Meh. Some people don't get it. (I use the wiper quite often -- now that I've retrofitted one -- especially during the winter. Headlight washers come in handy here too.)
OP: I edited my post above to clear it up a bit.
Not sure what you mean here? Move the rear wiper wires to connect through on another connector, which you can mount on top of the first connector. Everything else should stay basically the same. (Alternatively, move the EX wires at position 3 and 4 -- your choice.)

I like the idea, it sounds like it will work with my current dash harness. I just don't think it will work as well with an EX harness and power locks operational.
This may be a stupid question but I gotta make sure. I'm about to go pick up some power doors to do this swap on my hatch, but I just found out the doors are from a 4 door ex. Are the door panels/internals a different size, or will they work on my hatch? I'm only going to be swapping the panels and internals into my doors, not the complete door.
Different size. You might be able to salvage some of the wiring, but otherwise almost everything will be different. Better off waiting for a 2dr.

What I meant is that I will be installing power locks eventually, which requires the dash harness to be changed out.. who knows if the rear wiper wires are even a part of that, but if they aren't then I would have no link, unless routed directly to the wiper switch connector on the column.
I don't use my rear wiper all that often, but just looking at the switch to turn it on and the rear wiper sitting against the hatch glass is annoying.. simply because it doesn't work.. kinda like having a steering wheel with Cruise control, but no actual cruise in the car.

Right. If that's the case then you will have to marry the two dash harnesses together. To do this, you'll need to pull the wires from the rear wiper/washer switch from the DX dash harness and insert them (or run parallel alongside - easier but not as clean) into the EX dash harness. There are five of them emerging from the rear wiper switch. They won't be very long, as they will all just run from the combo switch to the footwell area (ie., LT GRN, LT GRN/BLK -> the main connector mentioned above; 2xGRN from the fuse box; BLK -> a ground screw; GRN/BLK -> the connector on the D/S before entering the engine compartment)
