What, specifically, does it sound like? Is it raspy? Buzzy? Rattling? etc...
Are you using a resonator? That could be your problem (if you aren't using one).

Re: (95civicracer)
Flowmasters are not bad mufflers. I'd rock one over any no-name "import brand" all day.
And if it didn't sound bad with just the muffler, I imagine it's not the muffler If you're hearing rattling, it might be your cat's heatshield; it also could be that your piping is hitting something under the car (LCA, sway bar, etc.). Put the car on jackstands and crawl under it and check it out. Or take it back to the shop that did the piping and ask them what the problem is.
You might also look into getting resonator. Magnaflow makes nice ones. Resonators shouldn't really affect your power any; if they do, it's all in your head (probably from the quieter sound).

which engine do you have? 2.75" piping sounds a little big. Wouldn't you be losing power? I would think 2.25" or 2.5" would be the way to go. Definantely 2.25" on a D series engine.

What Chris said. Resonator causing power lose? Dude, don't be convinced by the "butt dyno". Your exhaust sounds like **** because you have NO resonator..
