Had you removed the three bolts with springs behind them on the case before separating it? there should have been one ball bearing behind each of these bolts/springs. take a look at a service manual or even a good parts website diagram like hondapartsunlimited.com

This, especially where there was 3, '96 - '00 D-series transmissions have 3 bolts on the outside of the case, when you remove them there is a spring and a ball bearing behind each one. They're detents for the shift forks, make sure you buy new crush washers from honda when you put the bolts back in or it wont shift right.

always a good idea to replace crush washers whenever they are removed, however i reused mine on my last rebuild with great success.

Oh crap, I put it together already. Is this something I can do by just removing those 3 bolts? I know which ones they are. Ill get new washers, the ***** go on the bolt side of the springs or on the other side?

they go at the end of the spring (bottom of the hole;"other side"). they are just about the last step in reassembly so you shouldn't have a problem putting them in now.
